Mauro Rodriguez was the hero for Guinea-Bissau as his 39th minute strike was enough to earn his side the win.
In their first game in the qualifiers, Guinea-Bissau held Burkina Faso to a 1-1 draw.
They go second in Group A on four points behind leaders Egypt who have six points.
Other teams in the group are Ethiopia and Sierra Leone.
Next years AFCON in Cte dIvoire will see Guinea-Bissau face the Super Eagles in their final Group A game.
